However, how can I add command line paramters to it?
I want it to only copy newer files, since I don't want to be copying 3tb every week.

Hi there.. the program at present uses the settings you set in the GUI the last time you used it for the next transfer. So if you set it how you want you can then just use unstoppable copier from the command line in a batch file etc to copy the data.
I will add all the settings as command line options to version 5 when its released!
